I need to get some clevis pins for the standing rigging. I know the diameter for the Cat 25 pins is 5/16" but what about the length? When I measure the length of an existing one the overall length is 7/8" + Would that be a 1" long pin? Or do they measure from the shoulder of the pin to the end which would make this pin 3/4" + ? Its clear that too short would not be a good thing but what about too long?

You're right, too short would not be a good thing but, I can't think of a reason why too long would be a problem other than it might not fit in the space allowed. If it fits, go with it. I wouldn't worry about an 1/8-1/4" difference in length.
can you take one to a chandlery and check against the ones on the shelf? Also, there may be a variety of lengths depending on th ethickness of th eflange the pins go through. I can't remember if they are all the same or not.
I like Val's idea of having a handful of different ones just in case. If it isn't far to a chandlery, you can always take back the ones you don't need.
Again, I don't know that all the clevis pins are the same length on the boat.
Further perusal of the owners manuals show a variety of diameters and lengths ranging from 3/8 X 3/4 (stays attached to masthead) to 1/4 X 1-1/2 (Gooseneck).
