I have 3 older headsails (90/110/150) that appear to be originals and are in good shape. The prior owner carefully flaked them after every use. I'm wondering if this is the best storage approach or does it make sense to carefully stuff them in Jib bags.
There are also a few stubborn small rust stains and I was wondering if other sailors have had success cleaning rust.

Flaking in the same place for years breaks down the material, a sail should be flaked is slightly different places each time. For most of us that comes naturally, but if you had a really anal PO your sales might have been damaged by his attention to detail.
The best thing for long-term storage is rolling them up.
I haven't done this, but I've read that rust stains in Dacron can be removed a little spot-scrubbing with oxalic acid cleaner followed by baking soda (to neutralize the acid) with lots of rinsing.
