I just purchased this folding ladder for my C-25;

http://www.anchoring.com/3-step-transom-stern-mounted-boat-ladder.html?gdftrk=gdfV26487_a_7c45_a_7c630_a_7cL4030& gclid=CNDDt-n--70CFU4R7Aod5T4A5Q

My question is: Should I get a set of stainless lag bolts and only go into the transom enough to secure it OR should I get a complete set of stainless nuts and bolts and bolt this ladder on completely through the transom with washers on both the outside and inside?

I will use 5200 to seal the holes after drilling.

I would not lag bolt it. Through bolt it with fender washers on the inside. Nix the 5200, Use 4200.

Drill the holes oversize, fill with thickened epoxy, re-drill correct size. This insures that water will not get into the core of the boat.
